Default Need help to find our where sputtering is starting

Over the last year I have had a slight sputtering in my car, and I have yet to find the problem. Here is a little background:

98 Civic with a D16y8, currently running of an OBD2-1 harness w/P28 ECU
No major mods dealing with electrical system, only VAFC installed, no adjustments made to it at all.

Have replaced the following:
Spark Plugs, wires, rotor and cap
Second Distributor, no help
Fuel Pump/Fuel Filter
Changed Injectors, fuel line
TPS has been recalibrated
The entire engine wiring harness along with ECU has been swapped over from non-vtec to vtec
o2 sensor has been swapped for relatively new sensor
Cam/Crank Timing has been checked and re-checked
Ignition TIming has been adjusted multiple times
Newly Rebuilt Engine

This sums up my trouble shooting steps

The only things that have remained throughout this situation are the alternator and Map sensor. Map sensor seems to be reading fine. My ground wires look a little on the corroded side, but far from the point where they should be a problem.

Does anyone have any suggestions? I have a spare alternator with a little bit of bearing squeek. Would it be worth my time to swap it out?? Anything else?

Thanks For any and all help

Chris

Bump...

Did a little voltage test with car running, 14.3 to 14.4V constant. I am now thinking its not the alternator. Anyone have any input?
